Tallahassee police said the Burger King on West Tennessee Street was hit just after midnight on Saturday.
Witnesses said a six-foot-tall black male entered an unlocked rear door, wearing a mask, hood and gloves.
TPD said the suspect held the manager and two employees at gunpoint. Officials said the man then forced the manager into a freezer and the two employees onto the ground before getting away with an undisclosed amount of cash.
